In the Seventh season Mulder believes that his sister may have be taken by a serial killer, and excepts her death, and is somewhat at peace with it. I watched that episode the other day.

Mulder's sister was revealed to have been taken by aliens as a result of Bill Mulder's agreement that one of his children be taken in exchange that he and his family be spared the alien takeover. Bill Mulder was a part of the conspiracy but he later regretted his decision...or so Fox was led to believe. Either way, it was kind of vague what really happened. Fox did accept his sister's fate during the last few seasons of the show (and I believe some was explained during Fight the Future too)

To answer Cell below, I seem to remember an episode where Mulder just accepts his sister's death and kinda gives up on the search for her, alive or dead. It was later....like season 7/8ish...
